The shaders are .FSH or .VSH (these being the GLSL shader format, I even messed around with some a while ago trying to add bumpmapping support)
.JSON is only to access/call/configure them. The shaders in Minecraft need both the shader file and the .JSON file to work.
And before you say I'm wrong: the shaders are NOT in ~/shaders/post/ , they are in ~/shader/program/. ~shaders/post/ is just what CALLS the shaders, and the ~/shader/program/ contains more config files and the shaders themselves.
And from what I've seen, it's in GLSL form, but not with all the GLSL features. So for now it's just intended for screen effects, I think things like global lighting, bump mapping, and trippy-bending world type stuff will come later.
Anyway, I found a saturated colour setting, so that's pretty cool. Just imagine the machinima possibilities with all this stuff...

If you mean the screen with singleplayer and those, then not sure. I know the Mojang screen does stay small, often. Also about the bugfixes, I believe they made snapshots so people could find bugs, while the team can have more time adding content and fixing bugs.
I think the super secret will turn into a menu, if anything.
The upsidedown was expected, considering Dinnerbone's upsidedown-ness.
