Maybe they got the spot because of the way they run the company (cares more about the games than the money) & treat their employees (like first class citizens) & their open relationship with their customers (few secrets kept), to which Nintendo fails in all 3 categories.

Mojang deserves massive props, but the competition didn't really make it hard for them. Mojang got honors because it's a very community-based dev studio. It's members are on here and on reddit every day, taking advice from the community and constantly updating the game. No other studio (that I know of) out there today has that level of community interaction, except possibly Valve A.K.A. the last triple-A studio not scared ****less at the idea of innovation (who earned #1... 'nuff said), gearbox and Bungie, all of whom actually acknowledge their fanbase from time to time.
Add that to the fact that minecraft may be the most successful game of the past 10 years, and there ya go. #2 spot.
Full disclaimer, Minecraft is the only "underdog" game to be this successful. Who else can compete with their numbers? CoD took... what, 9 installments to get the numbers that they have today?
Everytime I see the things in the background I want to buy them.
