I'm having trouble with MCPatcher HD for Minecraft 1.1. It seems to create multiple minecraft.JARs! For instance, I reinstalled Minecraft, and the only .JAR that was there was minecraft.JAR. Then I installed the patcher and all of a sudden there's a new .JAR called minecraft-1.1.JAR, in addition to the original minecraft.JAR.
I reinstalled minecraft the first time because not only did I have those two .JARs where there was supposed to be one, I also had ANOTHER .JAR called minecraft-beta-1.8.1.JAR.
How do you think it's going to patch the minecraft.jar or restore the original if it doesn't keep a backup? Each version has its own backup (and set of mods) so you can switch between them.
New release 2.3.0. This is a big update for texture pack authors. The Custom Colors mod allows texture packs to override many hardcoded colors in the game, including the purple swamps.
I will write up a more complete guide later, but for a head start, here is a template color.properties file which briefly explains the files needed. Also Misa, who was very helpful in providing testing and feedback, uses most of the new features, so take a look at her updated pack to get started.

I have a problem with the fog command. I can use /fog just fine, but trying to use /fog tiny, /fog small, /fog normal or /fog far results in SSP throwing out this error:

Because the mod overwrites the swamp biome overly coding. Not removing it so occasionally you have to destroy a block and the tree or patch of grass will go the right color.
Is there also a way for you to fix black lighting issues on the side of mountains?

How is that a bug? MCPatcher doesn't change the modelling of the blocks. You can't have different widths.
It's not even related to HD textures. You'd get the same thing if you tried making it narrower on a 16x texture pack.

Both screenshots were taken with AA enabled, the only difference is one un-patched, and the other patched (no other mods installed though).
