So really, what could a story be about? Please, if you can make one up without laughing when you read it, be my guest.
Well, you'd basically just piece together what's already known: Strongholds, temples, pyramids, and mineshafts imply that there was once a greater civilization than the villages, the hordes of undead could have something to do with their downfall, and the invasion of the interdimensional Enderman just begs for a plotline. Not to mention the fact that zombie pigmen weren't always zombies (hence the fortresses).
I think that you should get three less powerful shots when you load it. It would be useless in a real fight as is, you'd have to be hidden and have only one or two opponents.
I've got an idea: what if, instead of finding them in villages, you find them by curing zombie pigmen the same way you cure zombie villagers. That would take out the loot chest, but maybe you could make it so (bear with me, I'm stretching it here) they go to the nearest portal and find the nearest house (probably yours unless you're based in a village) and drop their loot chest and chill there until hired.
If there were sharks in deep water, there would be even less reason to explore the sea. You'd have to add a really rare aquatic boss with cool drops for anyone to bother with sharks.
Not bad (I'm not sure about the Yeti), but maybe there should be some normal mobs first? For example, penguins and polar bears in the snow biome, scorpions and giant lizards in the desert.
Not a bad idea. A small addition - instead of having the wires face the way they're placed, you could be able to dye isolated wires - they will only connect to their own color.

1. A "miniature axe" is called a hatchet.
2. Your idea is terrible.
