As a general rule, if any mod changes an original minecraft file (they're named by one or two letters), it will probably be incompatible with other mods that use or replace that file.
You'd have to look at WorldGenTree for that. Like after generating a tree, find a leaf block and add vines beneath it until it hits the ground. I'm not sure about climbing, but you can look at BlockLadder or whatever the thing is called.
I believe it's an issue with the invisible __MACOSX folder. Try using an application to drag and drop ModLoader into your minecraft.jar in /Users/YourUser/Library/Application Support/minecraft/bin/

But yes, it is possible, it's just that you need to recode some files in order to make it work with the server files.

Are you using MCP 3? If so, I recommend that you stay on version 2 since there's a lot more support and fewer unknown problems.
