In one of your recent updates that enhanced stone and other brick blocks... the alternate/ctm for certain stone brick textures are broken... like pink.
Can you be more specific? What version(s) of Lithos are you using, with which versions of MC, and (if any) Optifine or MCPatcher?
BoP is one of the mods with the highest priority, but it isn't yet complete in any version of Lithos. I didn't test the 1.9 version of BoP very well, some stuff might not have translated right from the 1.8 version.
As for Better Foliage-- I've supported it in the past, but in the most recent version i've seen it I wasn't impressed. Cutting off the corners of log blocks and as a side-effect creating window into the void under every tree?
Any way I can use vertical CTM and simply tell it to skip replacing the default texture for one of the ends?
For instance a quartz pillar: I already have random block/models that does the middle of the pillar as I want. I just want to use CTM to replace the textures on the ends. Do I really have to replicate the block models randomization for the middle of the pillar with CTM? I know how, I just don't want to.
That's old with MCpatcher (with innerSeams. Also old designs, I changed some of them.. at least in my unreleased version) , but here's a larger structure that with Optifine (no innerSeams) and adding backfaces in using vanilla models:
The cool thing about doing this with classic CTM is that you can change how it feels to build with glass. For instance, my design results in loops in some places... though you can use sharp corners, straight/dotted lines, or some mix. With HD packs you will also have more freedom since you can use a wider width than 1 pixel...

Some of that is extras I added on for building design, the only tiles that need anything special are those that connect directly to the middle tile.
So basically parent glass to a model that doesn't have backface culling? That's probably worth trying.
I did try a version with a single pixel to make panes like your example-- but I didn't like it. Too much like not using CTM, and not clear enough.
I hate the vanilla streaks, but I may need to use more streaks (in most of the textures) to pull it all together, like markacashion says. At least it would be more faithful.
With Semi-transparency out of the question, i've struggled with the idea of CTM glass. I like glass that doesn't obstruct, but not totally invisible glass. Today I came up with this solution
Ah right. The thread has a sample .properties that includes all the usable parameters a sky can have. I can answer questions about file structure and whatnot if you want.
Just to make sure here, the default pack now will have all the mods support in it, I'll have to manually delete the textures I don't need on my Vanilla world, or its a separate pack with the mods texture in them.
The default pack has always had all the mod support for it's version (Except for a brief period when 1.8 mod support was separate)
But the vast majority of Lithos' mod support is in the 1.7x version. The amound of mod support in the 1.8 and 1.9 versions makes a very small increase in the download time, and has no effect, unless you are running the supported mods.
This one is all about the mods-- especially Biomes O' Plenty.

Even 1.9 gets into the action with early Biomes O Plenty mod support.

Thanks Lemon. The difference actually is Fast VS Fancy. Fast also missed some other places where it should have some corners.
With "Fancy" everything works as expected. Oddly enough though I had to reload the texture pack before changing to "Fancy" had any visible effect.

Proably a basic question, but I'm just starting with all-angle CTM.
So nothing fancy going on here. I'm just using the standard CTM sheet. I'm using Optifine for 1.9
Why does it use #26 in the middle of the "+"? Shouldn't that be #46? Is this how CTM usually behaves or is this a version specific glitch?

Whatever your answer on the poll, more info on what you want to see is very helpful.
For example If you want mod support, explain which mods you want most. If you want connected textures, list the blocks you want to see connected.

1GB is insanely large for a MC resource pack. I can only assume you are including a lot of unneccesary files, or your resolution is uneccesarily high.
