He probably simply changed the model, so that the one model is all pillow, and the other is all blanket. Models can extend into the adjacent block in any direction.
I found some problems in the 1.8x version with stone brick stairs (weird position in the models) and also with the stone brick double slab (some of the alternate textures are missing).
The stairs will be fixed in the next release.
I can't replicated the missing texture however. I think you have some other variable in play that's messing things up.
Then you have a properties file that that looks for the 1.png file
matchTiles= ~/ctm/YourFolderName/1
Then you do "Repeat" CTM, whatever your pattern is, you figure out a repeatable chunk of it (4x4, it looks like). Repeat CTM is explained in the guide.

Your conversation is helpful, i'm still not sure what to do about my glass... i thought about using only vertical connection to avoid having that invisible barrier on bigger areas. Do you know if it's possible to apply it only on the side faces?
Very nice! I do feel that at the bottom, where the 3x3 area is, it doesn't flow nicely. It looks like it doesn't connect. While the other CTM connects wonderfully. But I really do love the way you've done your quarts

Seriously? 1px at 32x wasn't clear enough for you? You might have impossibly high standards on this, probably since you're used to partial transparency.

But no, my standards aren't impossibly high. I can easily make glass that's less obstructed.
And my standards are based on the experience of looking through glass, not some sort of reasoned argument. I don't like standard streaks, or edges around every block. It is visually distracting. I never claimed I coudn't see through it.

It works in 1.9 exactly the same as it has in previous versions
For vanilla mobs, alternate mob textures go in assets/minecraft/mcpatcher/mob/
If the normal texture goes in a mob-named subfolder you include that too, so an alternate cow .PNG goes in assets/minecraft/mcpatcher/mob/cow/
I'm not sure it matters, but minecraft tends to use all lowercase in filenames.
Misspelling "skeleton" isn't going to help either.

You can take a look at my pack, and even use the piston model if you like. I use a different texture for the stem.

I find my time better spent making a few random alternates than putting all the effort into making the tiling unnoticable.
Yeah, you have to mess with .JSON files, but once you get the hang of it, it only takes a few minutes to set up 3-4 random alternates.

Yeah, my concern is based on the use of very large areas of glass, otherwise i'd be happy with glass that has outside edges and nothing else.
