Does anyone know how to fix the water? Here are my system specs if that would matter. (It's kinda badass)

Intel i5-4670k with Corsair h80i.
And 16GB of G.Skill 1866 mhz of RAM, 8GB dedicated to Minecraft.

I think ur kinda bottle necking ur system with that i5, its probably not causing much trouble but it's definitely not running at full potential
You do realize what you're seeing now is being rendered by your GPU? Therefore, if something is too much for your GPU, it causes you to be unable to see anything, because it's focusing too much on minecraft. This causes what's know as a time-out, whereby the OS recognizes the GPU has not responded in two seconds, and closes the application to return control to the user.
I agree. Though it may not be thee same situation I have a 660ti thats factory overclocked to pretty much the max it can go (1200mhz) if I try and overclock it at all it overloads my gpu, crashes my driver and stuts everything down
If ur asking that then u probably can run them
but i'd say you'd wanna have an i5/i7 if ur using integrated graphics (hd 4000/ hd 3000)
or an i3 with atleast a nvidia gt 640 maybe a 630 but definitly not an amd yet since theyre not compatible
I know all of you guys are waiting for it, but I'm still not satisfied with it, Also I want to solve all bugs with the basic shaders fist, but I need someone with an intel card, who is willing to add me in skype (name feuerhase-) and help me fixing it. But it seems nobody here is interested, even trough they got some critical bugs and want me to fix them up.

That may be a little impossible since thats a minecraft property thats programed into the game, he'd have to create a mod to do that since this is an outside program that doesnt mess with the ingame coding
the new update, is crazy laggy, even on my 3 month old $1300 pc, which i can get 200fps on and it looks super laggy, but when i ue optifine, i get the same but it looks smooth. And it didnt even fix all the lighting errors

It may be because you're running ubuntu. People with macs are lucky to find shaders for them so u may be in the same boat

its because you have no lighting in the renders, i suggest a sun then for a slight shadow use a spot as well
