In my recent world, I've had a set architectural style. I've been organizing my resources by method obtained and use (i.e. lumberjack chest for logs and saplings, miners chests for stone, blacksmiths chest for ores and bars, etc.) I've found that on the scale I've applied it to so far, it's been highly effective.
Ghast fireballs will destroy anything weaker than cobblestone/stone.
Depending on how the AI works (I haven't played with it in awhile), the ghast may not fire at you through transparent blocks. Be sure to test this in a creative world before using it.
If that fails, you can use things like nether brick fence to create windows that block ghast fireballs while still allowing line of sight.
I am currently unsure about the time for the aggro cooldown, but if you pillar up 3 blocks, they will crowd around the bottom of the pillar, and you can kill them off. Since it only aggro's pigmen in a certain range, once you kill them, any new ones should be neutral again.
It's all a matter of preference. The Endermen can be dealt with fairly easily by placing torches to prevent them from spawning (unless their spawning rules are different in the end, but I don't remember that being so), and they do not become hostile unless you attack or look at them. You can also force them to teleport using a bucket of water, and they will not become hostile.
If you don't mind the touch first approach of windows 8, I would recommend it. It is more efficient under the hood than windows 7 is and has a few other things that windows doesn't. That said, windows 10 will release soon and it is available for free to people with windows 7 and 8.
Railways are definitely useful. And affordable. A single iron ingot gets almost three rails, and gold rails are affordable as well, as they can be used every 32 blocks on flat rails and maintain high speeds.
They can be used to transport chests as well as you, to distribute things to storage and from it. They are a good way to move large distances while afk.
Keeping as much of the artwork intact as possible says "I really like what you have here. The major shift in usage of a block in design just throws me off too much"

You can check the Minecraft wiki to find the item ID of pufferrfish (or any item)and give it yourself using /give playername item.

I recommend either building a wooden arch bridge across the gap or converting the existing stone gateway/arch into a bridge.

Cool idea. If you had a link to a mod that allowed you to sleep through the day that would help get people interested in the challenge.

It's possible to build really modern feeling tunnels, like a metro/subway network underground or on elevated highways above ground.

I have an autosmelter bank of 12 furnaces (ores and fuel distributed by minecarts out of a chest)
