    You can change the generator to be flat and air only (2;0;1;). Have you tried this? New chunks will be air. NBTEdit if it's a single player world, or set the server.properties if it's a server.

    Keep at it. It gets easier. Also look at tutorials on Youtube for usage tips.

    Have you tried filters? Lots of tools are available in MCEdit and then there are custom filters that do interesting things that you would be challenged to achieve quickly in creative mode.

    Looks like you are running mcedit from within the zip file to me. You should extract the entire archive to a directory you have permissions to and run it from the expanded files instead.

    In case it's helpful, here is an MCEdit filter for editing world interactively (i.e. when the filter is run) using the API. I've tested it against the Raspberry Juice Bukkit API today without issue. Thanks a lot for the Bukkit API.

    I snuck that into my Surface_f(x,z) filter, called Rotatificate - it is in the "filters that warp space" section on that page - but I only built it because InHaze and I were investigating the "holes" you get when you rotate in MCEdit. InHaze released MagicCircles, which I recommend.

    You could take a look at my CastlesAndKeeps filter. It builds straight wall sections in a polygon around your selection box. You can disable the towers fairly simply, and define the number of wall sections to be fixed, if you like.
