This genuinely frightens me. Although chances are that Microsoft wouldn't do anything with Modding, who's to say that they wont? (Plugins will be fine as Mojang owns bukkit) They may call copyright infringement and get the whole mod community shut down. Besides financial backing, I cant see one good side of this.
On the other side, there is hope Mojang Wont accept

I'm pretty sure that if something this freaking big were going to happen, Mojang would tell us straight up. They wouldn't decline to comment, either, and you'd bet your bums that Microsoft would be bragging about it for weeks as well. Everybody needs to calm down until somebody at Mojang decides to (inevitably) comment on this. Until then I'm not throwing my two cents in.
Good point. Mojang is pretty transparent. Them refusing to comment kinda does slightly debunk this.
