This is extremely common knowledge now. It was originally going to have a certain amount (can't remember if it was just one or three or a different number) across the entire map. Then they realized that having an extremely rare structure that is almost always entirely underground appear completely randomly was a bad idea. So they change it to spawn in a very rough circle around the spawn, with each one being roughly 120 degrees apart.
Also, I'm almost certain that they all have portals unless there is a screw up with the world generation.

As you correctly said above, using nether portals is indeed the fastest way to travel long distances with the lowest materials cost. I'll break it down into simple points:
---Portals and Location---
-Every block (coordinate) in the overworld has a counterpart location in the nether that never changes. This means that if you build a portal, enter the nether, go x blocks in any direction, build a second portal, and exit the nether, the location at which you return to the overworld will be the same direction and (kind of) the same distance from the first portal. Read on to see why I said "kind of".
-Distances traveled in the nether are equivalent to one eighth of distances traveled in the overworld. So, in the example above, the distance between the portals in the nether is x, and the distance between the overworld portals is actually 8x! You should begin to see why nether travel is so fast.
-Here's a more concrete example of the nether/overworld distance scaling. If you stand at (0,0) in the overworld (z coordinate doesn't matter), and move eight blocks on the x-axis (to (8,0)) your equivalent coordinates in the nether are now (1,0).
-Where it starts getting slightly complicated is when you start dealing with overworld distances that don't divide by eight evenly. The game then has to round your overworld coords to find the location you appear in the nether. Say I'm standing at (43,67). The equivalent location in the nether would be (5,8), because the closest multiple of eight for 43 is 40, which is 8*5, and the closest multiple of eight for 67 is 64, which is 8*8.
-As you might have noticed, this creates some interesting situations in which multiple overworld locations actually correspond to the same nether coords... :\
Still with me? Good. That was the easy part.
---Linking Portals---
-The first problem with nether portal travel is getting a pair of portals to always send you to only the other one in the pair. You may have noticed that when you make multiple portals, they don't always take to the same ones in the nether. This is because of the most important rule of portal mechanics:
Overworld portals always link with the nether portal that is closest to their equivalent nether locations.
-So, if we have an overworld portal at (8,8) and two nether portals at (1,1) and (2,2), the overworld portal will always lead to the one at (1,1).
-The instance in which a portal leads to more than one other portal arises when overworld locations correspond to the same nether locations, as mentioned in the first section. If the overworld portals are too close, their equivalent nether locations may end up as the same place, and this link to the same portal. The situation described in the bullet point immediately above would NOT cause the two nether portals to both lead to the one overworld portal; a new one would simply be created in the overworld somewhere within an 8x8 square around (16,16).
-So the question is, how do we make sure the portals always lead to the same spot so we don't get lost while traveling to our faraway place?
---Setting Up Your Portal System---
-The first step is to simple build the first (entry) portal. Before you go through, write down the X and Y coords of the portal.
-In the nether, destroy the new entry portal that has been created. You should keep the obsidian, since you'll need it in just a moment.
- Divide the coords of your overworld portal by eight, and rebuild the nether portal on that exact spot. It should be pretty close to where the original nether portal was. This will ensure that the overworld portal will never lead to any portal except this one, and (for the most part) vice versa.
-Exit the nether through your newly reconstructed portal, and travel to the location you are trying to reach (in your case, the village you found). Build a portal there and record its X and Y coords.
-This is where my memory gets fuzzy, but it shouldn't impact the setup. Go through the new portal, and you will either be sent to the first nether portal (at your house) or a new one will be created. I don't actually remember, but I think you'll be sent to the one linked to your home portal. It really doesn't matter, though.
-Now simply divide the village portal's coords by eight and build a nether portal on that exact spot. It might take a couple minutes to find it if you came through the portal linked to your home one.
-Ta da! You now have two pairs of portals linked only to each other, and your travel time has been reduced by seven eighths! If the distance is still somewhat great, you may wish to build a minecart track in the nether to get from portal to portal. This way though, you only use an eighth of the track (and more importantly, an eighth of the iron!)

Griefing is an art. Not everyone is an artist, you must be talented. So if you hater griefing/griefers because you cannot grief, leave. You're not talented anyway, we are artists. Onto the benefits!
Statistics show that communities that get griefed more become closer together socially. They work well together, and always improve/rebuild their buildings. The community becomes tight niche and people can start fun projects that later get demolished to help save space! As you know, there's only so much one can do in such a limited world.
Furthermore, griefing is a fantastic way to help admins learn to protect their . Seriously.
I have an idea, son. How about I rip out all the vital components of your expensive PC, hard disk included, immolate them, then call it "art." After all, it'll save the limited space of the universe, and whatever atoms can be salvaged from your computer can be put to much better use.
What's that? You don't like my idea? Well, you're gonna have to deal with it the same way the people whose buildings were destroyed by griefers did. -

Let the scoreboard objective checking individual kills be "kills". Then, make a mechanism that looks like this (the hoppers are facing in to each other; one has one item and the other has none):
The command block to the left has this command:
scoreboard players operation Total kills += @a kills
The command block to the right has this command:
scoreboard players set @a kills 0

As people said, you could have a timer on it. Like, each 1000 blocks is 1 second. So if a player is 50,000 blocks away, then the pigeon waits 50 seconds before teleporting to the other player.

If you don't know what to do anymore, I'd suggest looking at some awesome buildings people have made, it usualy gives me some inspiration to build new things.

The only thing I miss from Alpha is that feeling of discovering a whole new game. Which is a feeling I won't have with this game ever again, which makes me sad.
