Why are you trying to make it sound like 100% of people who "fly around" do so with the intent of "[being] all sneaky?" That's no different from saying that 100% of people who own servers are also under the age of twenty.
As for the "Don't use x-ray or a transparent skin" part, specifically, "It's easy for us to tell if you do," that's an outright lie. An x-ray mod? Sure, there are plugins to detect when a player uses an x-ray mod, thanks to the way lines of code are rewritten to re-render every block on a player's screen after sending information to the server. X-ray texture packs? Nope. That information is 100% clientside, and cannot be detected by anyone but the person using it. If you have proof to the contrary, I'd love a link to the appropriate plugin that's capable of telling server owners exactly what texture pack a player is using, and how it knows whether or not the texture pack is one that features transparency that you feel is beyond an acceptable level.
In this thread: server owners using scare tactics in an attempt to have gullible people obey them. Clearly, this isn't a server run by someone who can be trusted if they're willing to lie to their player base over such a small matter.
This is no different from tossing "Free to play!" in the title, then turning around and posting, "Oh, by the way, there's a $10 fee to join." Complete waste of time.

However, some servers have plugins which can tell when you're using this mod, and it won't reveal cave systems or dungeons unless you mess with some of the options each and every time you log in to play.
If you're looking for caves, dungeons, or playing on a server that can detect the x-ray mod, then you should use this. Using both together is even better.

This allows you to fly, modify your speed, change day/night on your screen, and do many other things.
