It seems that EVERYBODY has their own view of what MineCraft should be. This is good. Players shouldn't be a giant collective hive mind. However, this disagreement causes problems. Some people think MineCraft will be ruined by things others think are absolutely necessary. My proposal is this: Notch needs to make servers very customisable.
Say that there is one server type. This server has all the ideas that MineCraftians have come up with. Planes, falling blocks, heat, guns, magic, alchemy, science, tanks, volcanoes, natural disasters, the list goes on. That server would be insane. Nobody would be happy. Now take another server type. This server is very selective about what is in it, fitting a very specific view of what MineCraft should be. It has very basic crafting, standard resource collection, no trade or currency, very low technology level. Now some people like this server, but only a fraction of the community.
The solution is this, people need to have a large degree of control over what aspects of Minecraft are included in a server. This can be tied in with the eventual modding support. With this sort of system, there will be a piece of MineCraft for everyone. Each will have the basic engine we all know and love, but the details will be up to the hoster.
*DISCLAIMER: I know that this will be a lot of work for Notch, coding all the features with a reasonable following, but in the end, that's what people pay him for. For anything he doesn't code, there's always modding.

Alright Kydo, I'll give in. I actually wouldn't mind a lack of the arcane, it's just a convenient explanation. I could live with a steam engine sort of thing, but it just wouldn't fit as easily in many of my suggested objects.
No. Just like Minecarts, that would ruin the simple yet rewarding gameplay and make infinite maps to feel smaller and fill up faster
Though, the main reason i voted no is that feature is completely useless. Although it may sound cool, i don't see any reason why would someone build/dig SO FAR AWAY from his base he'll need a train to get there/move items there!
Even on multiplayer i guess player would keep distance between each other small and usually won't build their base too far from spawn.
I disagree. Infinite maps will be HUGE. There's really no way to make them feel small. I still stick to the idea that railrods are a good idea.

You most definitely have a point. However, mostly due to my great want for airships, I'll put together two arguments: There could be dangerous airborne mobs that only attack airborne players, making it just as dangerous to move away from known territory in the sky. Also, if you have enough resources to actually make an airship big and equipped with enough weapons to fend off airborne mobs, this probably means you've explored far and wide to find the necessary resources. At this point , you may want to go farther out exploring and hey, maybe find the floating islands Notch mentioned would be on the edge of the map. Just walking will take a LONG time. An airship can speed that process marginally. You still get to see all the terrain between and have the battles with mobs, but you won't consume your life trying to find the perfect spot for the isolated stronghold you've always wanted.

Pretty much EVERYTHING YOU SUGGESTED has already been suggested in some way. Clearly you didn't search comprehensively enough. Also, this more belongs in the wish list category as a list of suggestions.
Also, all these suggestions are pretty weak. Not a lot of thought put into them, easy to make, overpowered.

Besides that, in multi-player, it opens the need to cooperate if you want to have a reasonably advanced repertoire of objects, entities, vehicles and such. An individual might be able to finally craft one thing with an engine in their time on a server, but a group could have a fleet of ships, doing a trade business with the rest of the server, or control a teleportation network, or sell mounts to other players not crafty enough to obtain one, or any other number of resource intensive businesses. Difficulty breeds teamwork. You want to have an Uber-Base covered in cannons, guarded by Heavily Armoured Automatons, and holding a subterranean harbour full of ships? Find some friends.
It seems logical that this weapon would be high damage. That said, I think it's too easy to make. Also, I don't think there should be any hand-held gun-type weapons in MineCraft. Static Artillery? Yes. Cannons on boats? Yes. Hand-cannons? No. Even the immobile guns, or the ones mounted on vehicles would be EXTREMELY HARD to make.
I realise some of these are ridiculous. Not all the ideas are mine. I can't cite, due to memory lapse. Many are more complex models, that will be ... difficult... to render with the current blocky mob look. Some are just silly. I know. All in all there are a ****-load of them. WHAT I HAVEN"T FIGURED OUT: How to actually charge the motor. It will have to be on some arcane workbench for enchantments and that sort of thing. The motor needs to be invested with arcane pwer here. Alternatively, it could be at the laboratory workbench, using power transfer of some other kind.
To begin, gather all the resources you will need:
-1 workbench
-1 alchemy workbench
-1 anvil
-1 advanced workbench
-1 large furnace
-13 diamonds
-4 gold ingots
-11 iron ingots
-11 charcoal
-13 bowls of mercury
-1 pile salt
-1 pile sulphur
As you can see, this is supremely resource intensive. Hence making anything that requires a motor VERY difficult to make.
To start off, you're going to have to make a fullerene chisel. This is essentially a step up from diamond. You can't mine fullerenes, so we have to make them using alchemy from diamonds. At this point, you need to have looked at the thread on alchemy.
Using your alchemy workbench, project diamond into fullerene. This will require 4 diamonds and three bowls of mercury. Repeat the process twice again. Now you have three fullerenes. They are essential to cut diamond, which we will be doing.
Craft the chisel like this:

Now you have a gold chisel. Gold objects are able to be alchemically encrusted with crystals. To encrust the gold chisel with fullerenes, use the alchemical workbench again. Use a bowl of mercury, a pile of sulphur, a pile of salt, the three fullerenes, and the gold chisel in the centre. You know have your very own fullerene chisel, with which you can cut diamonds.
Use the anvil. Place your fullerene chisel as the tool and the last diamond as the material. Craft a 2x2 square on the anvil. This produces a diamond cube. Diamond cubes are a good medium to hold an arcane charge, and thus the centre of the arcane motor.
The next step is to make the casing and drive-shaft of the motor. To do so, you need steel, and a gold rod. Smelt your 11 iron ingots in the furnace with the 11 charcoal. You now have 11 rough steel.Using the anvil, hammer the steel into three 2x2 plates (squares), a 3x3 rectangle with a hole in the centre (like this:

Grouper: A big fish. Swims alone. Provides more meat than the small fish.
Chicken: Flightless bird. Provides feather, and if caught and domesticated, it leaves eggs on the ground.
Songbird: Small birds. They provide feathers. Meat seems like overkill here. Maybe you can catch them with a cage. If deadly gas is ever implemented, think canary in a coal mine.
Albatross: Large Birds: Appear over the ocean, and provide feathers, some meat.

Pigs: Like now, but only found in swamps.
Sheep: Like now, but only found in mountains, mesas, and on cold grasslands.

Whale: Found Deep in the ocean. Provides blubber, from which oil can be extracted, and meat. Wicked hard to kill.
Semi-Aggressive Mobs
These won't attack unless attacked.
Stingray: Found on the floor of shallow water. If hit, attacks with barb, for small damage and poisoning. Drops poison sac.
Boar: Found in the jungle. Provides meat. Attacks with a charge, tusks do moderate damage, 3 hearts.
Ram: Found with a group of sheep. If the sheep or it are attacked, it charges for 3 damage. Drops horns, maybe meat.
Dragon: Found in the mountains. The dragon is arrogant, and does not consider you a threat. If attacked, it takes to the air if not already flying, and unleashes a stream of fire at you. If you get too close, it melee attacks for massive damage. VERY tough to kill. If killed, it drops horns and enough dragon hide to make one set of armour. Upon death, a fiery explosion is unleashed. If you're not a master of the game, don't try this one.
Behemoth: A giant mob that VERY rarely spawns in the grasslands, it stands 20 blocks tall, it's back, shoulders, and top of head appearing to be grassy soil, its underside grey, and with large red eyes. A player can walk underneath it, or stand on its back. With the correct equipment, a player can guide this massive beast form its back. You can mount ballista or canon up there, too. The original harness requires a massive amount of time, resources, and dominance of the technological ladder. If attacked, the beast tries to crush you, probably successfully. You die with one hit. To kill it requires about 15 minutes straight of hitting it with a diamond blade, or about 20 TNT, or about 20 canon shots. Far more productive to harness it if you have the means. It drops 10 soil blocks, 6 large bones, and a couple random high level metals or gems, possibly alloys or materials that could only have been produced alchemically at a large cost.
I'm more in favour of just a large crafting bench, like Meren suggests that is expressly for the purposes of vehicles and large objects. Perhaps there could be a boat assembly block that can only be crafted next to water. You assemble all the components of your boat on the large crafting bench, and transport them to the assembly bench. The bench would let you put the components together if it is adjacent to a body of water large enough to hold the boat you're trying to build.
