Pig & Cow's color tuned to be feral-style, eyes changed to dot-style, and made the chicken more chicken.
The Zombie with grey skin. The Zombie Pigman became Nether Pigman, not zombie anymore.
(And the sheep escaped, please way...)

I also got killed by a creeper earlier but later an endermen spawned there and it was holding a DIAMOND SWORD! ITS HOLDING A ****ING DIAMOND SWORD THAT WAS ONCE MINE!!!

1: yes. In other words Y indicates on what layer you're on.
2: Caves will always be filled with cobblestone and such. Coal is found at all layers (1-128) and Iron is a bit more common around Y40-50 and below. And yes its always a good idea to upgrade your building (and decorate it) and dig deeper.
3: All the ores in the game (except coal) can be occasionally found at higher levels
Coal at Y(0-128)
Iron at Y(0-64)
Gold at Y(0-32)
Lapis Lazuli at Y(0-32)
Redstone at Y(0-16)
Diamond at Y(0-16)
4: Yes you may need to. Try digging deeper as well but don't dig directly down. You never know what you hit.
5: No special ores but lets say that when it comes to mobs and plants they do. Such as wolves, that only spawns in taiga biome, cactus plants are found in deserts, etc.
6: It doesn't matter where its sealed and such. The mob with a bow is obviously called a skeleton and they spawn in dark places. If you say that your cave is lit and yet a hostile mob spawns there, think twice, look around your cave a bit more for unlit areas you haven't got to.
