Zombies can break doors but they can't break fencing last I checked. Why not fence off houses so the zombies can't get to the doors? Won't help if they spawn inside the fence but it's extra protection and control of the horde.

Spawning in a room like that is actually a good thing. No lava falling on your head, no ghasts blasting you as you exit the portal. Sounds like a ready made base in the Nether to dig out from.

I dig a stair case down when I don't find a good cave. Pick a direction and dig at a 45 degree angle and most likely you'll hit a cave and get enough starter block to build a house and stuff. Worse comes to worse you hit bedrock and have a nice shaft.

I had about 3-4 double chests fulls of cobble on one map when I was mining. That stuff is easy to get and if you have the fuel, can be smelted to smooth stone and made in to stone bricks.

The lower branches that have water coming out of them are the gardens. The upper canopy is the housing area. The trunk has storage chests all the way up. Behind me is a village I'm building on the other island in this jungle lake.

Location is one thing, picking a spot in the open away from dark caves or tree covered areas. Plains are a good spot for that sort of thing or something similar. That being said it's best to make good use of fencing to seal off a section of ground and place torches every 5 fence posts to light up the edges. Moving in to the center of a place you can place light posts at various spots and observe at night where things spawn. Using a bed you can then sleep away the night and light up the spaces you notice were having spawns.
Finally when building make sure your houses have half slab (lower part only) roofing mixed or use entirely with stairs. Mobs can't spawn on stairs and lower half slabs. And be mindful of trees, any tree in your base with exposed wood blocks (no leaves on top) and low lighting can spawn mobs that drop down on you.
