Have you ever had the idea of preventing them from attacking in the first place?
If you can build a wall around the village, you can prevent the zombies from attacking. You could also lock villagers into certain areas (fenced-in places, houses, the village itself) using fencing, and have gates as access areas.
If you're good at redstone, you could create a timing system on the doors. Shortly after the Minecraft Dusk, all doors would lock automatically. They could either be locking iron doors (wooden ones used inside to keep it as a 'house') or just the top/bottom of the door being blocked by a piston'd block.
I don't think you fully read the OP's post, or you simply misunderstood him. By the sounds of it, he is in creative and is attempting to create a custom adventure map. He isn't playing vanilla survival.
I start off with a hidey-hole, but later begin to make multiple bases. I create a different base for every main resource. Example: Mountain base is for mining, plains base is for farming, etc. I make it whatever matches the biome.
Interesting O,o I typically prefer to keep my stuff close knit and eliminate travel distance if possible.
My base is usually just an underground base with a simple piston door and an XOR gate with other stuff like a man cave, bedroom, the jist.

I've always liked etho's man cave and wanted one of my own. I don't know if I could pull it off as well as he did though.
A lot of the time I just make rooms take only as much space as they need. Right now I found an awesome Village so I am expanding it and defending it. After I finish the walls I will add some more houses and then move out of the Village to where I can keep watch over it.
I did that for a while, if I would find a village. I would usually move in. Trying to get inspiration right now from google images on a big manor though. I want to have a haunted manor swamp house. (Perfect for me cause I'm from louisiana :))
Without mods, you can punch holes all the way up to surface level for skylights. I think that's how docm did it in his old world tour videos. Any other ways may require a mod.

For me I typically build a house or house on the side of the mountain if I am in a large hills biome.
