My setup for the factory works like this: I have a couple quarries or automated wheat farms or something that pump non-valuable stuff (except Uranium) into energy condensers to make wheat and cocoa beans. the wheat and cocoa beans then go to an auto-crafting table, being pumped into alchemical chests to be stored. Meanwhile, that valuble stuff gets pumped out of the pipe to the energy condensers by a diamond pipe, sending them to somewhere to be sold.
