what do you mean by "the clouds are flat again"? I'll assume that you're talking about the clouds being 2d rather then 3d. To fix this, just change your graphics to Fancy, that should fix it. If you don't like using the fancy graphics option, get optifine, that way you can individuality select fancy clouds with out getting other junk along with it.
