You can use a button or lever to fix your problem, as all mobs can activate pressure plates to get inside, since you can't use pressure plates and have a mob-free house. (Without more complicated wiring)

The reason that those blocks of water are not removed is because the repeaters are removing the required redstone power to retract. To fix the problem, make your redstone line like this:
