No the config's go in the config folder in your minecraft folder of your instance.
Oh, you are putting stuff in the jar yourself?
I would suggest just using multimc for everything. This is probably why you are having trouble with forge. Just start a new instance, do the start thing, then close it, then right click on the instance and click on "Edit Mods" In there you will see something for forge over on the right. Click that and load the latest. Close that out and right click your instance and rebuild the jar. MultiMC will take care of everything for you.
Additionally for the mods are you doing it the old way of putting them in the jar or using the folder forge gives you? Also in the first post there is a link to a really good video by Edorald where he shows how this can all be done. It is much easier than doing the jars manually.
Oh, ok. I would try it with mine. See what happens. I do not see an item id conflict, but I know mine works so that could help. Stranger things have been known to happen when build packs.
How are you setting up the instance? The way I recommend doing it is much like you already said you were, but rebuilding rather than reloading. So basically :
Create new instance => Start up the game => Close Game
GOTO 'Edit Mods' => Install latest Forge using their Forge tool. => Rebuild Jar
Rebuild Jar => Start up the game => Check that Forge is installed => Close Game
Open up the instances folder and put in the coremods/mods/configs => Rebuild Jar => Start up the game.
One of my biggest concerns about my pack and world uploads is that my computer is pretty good. Not that yours isn't, I have no idea. lol. I kind of worry that I'd do stuff, and not notice that others may not be able to play it.
Oh, you need a - in there. Sorry I should have pasted that on its own line as the line break in my previous post may have made it look like the - wasn't part of the arugument.
Right below where you set the memory on that second tab of the settings gui in multimc there is a section for 'Java Settings'.
In the bottom of that little section you will see a block for "JVM Arguments" In there you can add -XX:MaxPermSize=128m and that should help you with your permgen
Hmm, what mod is it? You should probably ask the developer to have them added to the ore dictionary. Or else they aren't intended to be pulverized/macerated.

Right click the instance and rebuild it after you add forge.

Another thing is you can add -XX:MaxPermSize=128m to your java settings and it will help with that.
