I'd imagine doing them through your mods folder would cause this to happen if that's what you were doing before.

You shouldn't be deleting models the mod provides, leaving them isn't hurting anything and since they are missing on startup, it's probably recreating them because they're missing.

When you create your model in game, there is a save button there. This should be all you are doing, don't delete the pre-made models.

I do it in game, and keep saves of all the models. They just disappear randomly if I try making a new one after time passes.

Apologies if this question was already answered but, my saved models seemed to be reset every time I save a new skin or delete the ones that the mod provides, is there any way I can avoid this without having to painfully redo my models?

I get about 10% of the horses that will rear up when hit but most of the time they just go back to munching on grass as if nothing happened.

More mobs should not be added until the AI for the existing ones is nearly perfect. It's kind of like having a bad stew and continuing to throw in more ingredients so that your diners won't notice the rotten potatoes you threw in earlier.

The horse suffocating thing is a very bad design flaw on their part, but the main thing that bugs me is how the horse breeding is incredibly useless.

For the poor AI, I really doubt any current mob will get any special fixes, knowing Mojang.
