Very nice thread, but maybe you could add in information on how to put these in wooden houses to make it better.

You have to plant trees on grass blocks, not just regular dirt blocks.
Actually, dirt works just fine.
Your trees seem to be too close. If I recall, trees need to have a 5x5x5 area to grow in, centered on themselves. you have 5x5x5 areas that are overlapping, which won't work, I think.
I've never made an underground tree farm though, so take what I say with a grain of salt.
If it's double half-steps, they act like normal blocks and mobs will spawn on them. If they're single half-steps, mobs can't spawn on them. Judging by your pictures, it looks like you doubled up to make everything even.

I just collected my wood from my underground tree farm, so I went to my storage/crafting/smelting area to turn my log into wood. When I opened up the crafting box, I heard a sound, it sounded like a creeper being damaged. So I closed the crafting box, turned around and WTF A CREEPER WAS 4 METERS AWAY ON FIRE AND ABOUT TO EXPLODE?
Luckily he didn't do much damage except for vaporizing one of my doors, but then something immediately came to my mind - How did it spawn? My base is entirely half-stone floored. No, he did not drop down from anywhere. Unless he spawned IN MY FIREPLACE? Since it is the only part of my base which is not half-stone floored. Also, he was on fire when he approached me.

Anyone know where he came from?
Edit: So I found out that double half-steps didn't prevent mobs from spawning, so that might be the answer.
