Notch didn't remove all the ghost entities. That's why he keeps removing more and more entities in each update (Therefore, the "removed Herobrine" in almost all of the minecraft update logs)
Those things are annoying. I once built a somewhat oversized flamethrower in a creative world and let it eat through some trees a couple dozen times. Eventually there were so many ghost fireballs flickering in the sky that the world wouldn't load.
I tried logging out, hitting it, getting a Ghast to hit it, none of them work. Can anyone tell me how to get rid of it?

In that case, I would just build something over it so you don't have to see it. Maybe put it inside the wall of a cobblestone building/barrier/pillar.
