Minecraft rain comes from the moon when space Steve uses TNT on moon ice and the ice shards fall to earth, melt in the atmosphere, and falls to earth as water. And that is why rain doesn't come from clouds.
Minecraft is so awesome it's allowed to defy the laws of physics.
It's one-half glitch, second-half designed for the ground and third-half (If MineCraft can defy physics I can defy the laws of math) those clouds could be fog.

Right. because its totally physically possible to destroy sand or gravel into a nice little compact cube using the stump you have for a fist or a thin nosed pickaxe that would only succeed in poking holes in it.
And just in case, I took it in both Graphics mode (Fancy and Fast)
