Okay, so first I had a map in single player and everything was fine, then I made it into a server to play with a friend, we played couple days, and then the Lag started.
Every thing is very slow, it takes a while after you break to block for it to actually break, takes couple of seconds to pickup iteams, and such.
Its an Spigot server, I installed an ClearLag plugin, with this It showed This:
Iteams: 0
Mobs: 12
Chunks loaded: 1657
TPS:19.94
RAM: 847 / 4551
Plus my fps is 300
At first i had a couple command blocks but the lag was still there even after I removed everything.
Please help to fix this, if you need more info ill give it.

Make sure that your server's specs are sufficient for your server, and if you are running the server on the same PC you are playing MC on, don't, since MC is heavily CPU bound, so even if your GPU is very good, your CPU also has to be up to spec to handle two MC sessions properly.
After I posted this thread I tried to play the same map but in single player and it was still laggy, and as shown in the screenshot the plugin didn't find anything that could be the issue.
Now I'm beginning to think its map related and I'm very concerned because I cant just delete it because its an build that both my friend and I were working on.
I would really appreciate If someone could help me identify the issue and solve it !

You should at least have a dual core.
CPU: Intel core i5-6600 @ 3.30GHz 3.3.GHz (4 cores)
RAM: 16 GB
GPU: INVIDIA GeForce GTX 970
Ok, that is sufficient to run a server, so the problem lies in the server.
Could you upload the server logs to paste.ubuntu.com?
I really can't tell what is happening without a log.
What do you mean by server log ?
Copy the server console ? Something in the files ?
If it happens on one world it might be corrupt, restore from backup.
I don't have a backup map, we just rolled with it from the start.
can I un-do some saves and get an older version of the map ?
In the server folder, there should be a logs folder, send the latest.log or debug.log.

Too bad, but i'm hoping its not actually corrupted and there is just something loading the map to much.
And yeah your'e right, that's one lesson to learn.
How much ram are you telling java to use?
He is using 4GB, since it shows the RAM usage in one of his screenshots.
That is probably enough for his server, since he runs vanilla.
you're right according to the clearlagg screenshot that I missed he's doing fine for memory.
My next question would be how many threads are you telling java to use in the java startup arguments?
I understood nothing, can you explain how to check please ?
What is in the startup script for you server exactly?
What he means is how much cores/CPU threads to use for GC.
