What I want to do is to be able to see what / commands players are using/trying to use. I've tried the ServerSpy plugin, but it doesn't work from the console. Any ideas?

Shouldn't be. Maybe supply a list of plugins you have on your server excluding essentials, goupmanage/PEX, world edit, world guard, and stuff like that, that is commonly seen on a server. I doubt its a plugin conflicting with this, but if you list plugins you have, we can maybe try to figure it that way.

Multicraft doesn't directly display the console output. It removes some parts of it.
Indeed you are correct. I contacted my server host support and they said basically the same thing. I'm still able to view the commands in the logs, however. You mentioned that you could create a plugin to show the issued commands in the console live stream? If you could, that would be great!

Edit: I had been trying it out on my test server and it was working, but when I tried it on my real server apparently Multicraft removes the line from the plugin. If you could change it to "(player) issued command (/command)" I think it would work.

ServerSpy, Vault, HealthBar, iControlU, Multiverse-Core, ProtocolLib, GriefPrevention, BloodMoon, BAMradio, Punishmental, Autorank, DisguiseCraft, VanishNoPacket.
As you can see in that picture, the player Tinkersooup was told to type /kit claim, which he did. However, it did not show up in the console.
How is MultiCraft causing it?

If you want to see player's commands in your chat directly, you can use a plugin like stalker plugin (see https://hangar.papermc.io/StalkerPlugin/Stalker )
and use /stalk <theplayer>
or /stalkall to see everyone's commands
