previously I had run my modded server off my nicer desktop which I would then play off of. being a computer of decent specs and just a few people on the server, it always ran nice and smooth, no lag and the average tick would stay below 5ms. recently I moved the server over to a different computer that runs Ubuntu and that's when the issue arose. The average tick will vary from 10 up to 70ms which doesn't cause a problem but this was on a newly started server and very few of our machines/houses are completed. im afraid that the server will start to lag too much to be usable. the thing that really bugs me is that the cpu usage hovers around 3% even when it hits 70ms. any suggestions on how to fix this? thx ahead of time!
You could probably instead install debian or ubuntu server then since the GUI is really not needed unless you don't know how to use the terminal. That would help a little.

I'm not sure. My first guess would be that something else is bottle necking it. The two most likely candidates are the hard disk or some sloppy coding. I'm assuming your running some industrial style mods, if so how many people frequent the server and what are they doing? Can they use chunkloaders? This could be caused by people building laggy machines. I once accidentally left my chicken farm on my Industrial Craft/Red Power/et cetera server and it crashed overnight (similar specs to yours, 4GB of RAM and a dual core i3 at 3.33GHz).
