I see all these guides about setting up mods for single player, but what about if you want to use those mods in Multiplayer? For me, finding instructions for Multiplayer Server mods is extremely hard, and I still haven't found a guide to help me through this.
What I want to do is just set up an SMP Beta private server on my computer for another friend and I, but with mods in the server. I already have the server up, and it works. I just want to add mods to it. Can anyone help me with this?
If it makes a difference, I'm using the basic Minecraft server software provided by Notch, and running it on Windows XP.

When I say mods, I mean the add-ons / attachments / unofficial content / whatever you want to call it.
Some examples are:
SDK's Gun Mod
Ritsugami's ModLoader
Zan's Minimap
Alchemy
Runecraft
Like previously stated, I'd need some help regarding how to properly set up these types of "Mods", and not necessarily the ones stated above.
As for Bukkit, the last I'd heard, it was still in development, and hey0's server thing doesn't work anymore.

I was interested in the same thing, so is there an alternative to the hey0 mod? I'd like to move spawn, protect areas of the map and remove spawn area protection. I run a JAR server, thanks.

Most of the hey0 developers are working on are replacement call "Bukkit" (http://bukkit.org/)
It's not ready for release yet but you can download the latest dev build, and there are already a bunch of plugins ("General", WorldGuard, WorldEdit, BorderGuard, to name a few).

Most people were using Hey0's server mod which allowed many "mods" to work with it.
now people are switching to Bukkits as Hey0's is no longer officially supported.

sadly the mods you mentioned require Hey0's so.. =(
