My gf is the one who owns the server, I don't actually have console access so some of this is posted on her behalf. Our server has been up for a while and never had major problems with the updates. This is what happened: I opened up MC right after 1.6 update and took off to go on walkabout searching for horses. I believe I generated totally new terrain. This is the area in question, which loaded normally on my first pass-- I walked through the mountain, placed a few torches, and moved on.
The next (IRL) day I played again, and returned to the area to find the mountain split up by 2 missing chunks/chunk errors like so. I thought no big deal I'll just log out and back in and they will disappear. I did this about 4 or 5 times and also tried unloading/reloading the chunk. Notified the server owner who came on and tp'd to me, the errors were also visible on her end. Eventually the server crashed and she tried restoring a pre-1.6 backup, but reported that the same errors exist even in backups made BEFORE the affected terrain was even generated.
This is the support ticket/server log she submitted to the host (who could not recommend anything other than backdating to 1.5.2, but I fail to see how that would help if the errors are persistent in the world even on a backup):
Our server started experiencing missing chunks that would not be fixed even by logging out and back in again (like normal chunk errors are). The log file had these lines in it:

I noticed a couple of other posts about similar errors, but wasn't sure if exactly the same thing is occurring here or not. We are kind of... totally stumped about what to do with this world and can't figure out what went wrong. Nothing really happened as far as server activity, other than me wandering around for a while and placing a few torches in this mountain, now the area is totally unplayable. Why would the backups appear to be affected in exactly the same way? Is it a bug related to 1.6 servers? I hope someone understands what is going on.
*I should also note that both of us generated the world anew in 1.6 SSP, and didn't find any problems with the area. I'm not sure if that is relevant or not but thought I'd add it because it's something we checked out. Also, the server plays normally until the affected area is entered, but the 'end of stream' error messages still come up in the log.
*Edit: Since I don't have access to the console, I misunderstood something I was told. A backup was restored and the server was backdated to 1.5.2, but as of yet we haven't deleted the world outright and uploaded a pre-1.6 save. I'm not sure exactly how this works or why it is different.

I am having the exact same problem in single player. I've even started new worlds because of it and even those worlds eventually failed due to the same error. It's really ing me off and I have not yet found a solution. These problems did not occur before 1.6.
I could not figure out how to use the different programs that should fix it, so i manually tried to find the wrecked chunk..
i did this by opening "Region" file inside the world file, and changed the names, one afer one to see wich one that would cause me not to hve the problem.. i found out that my r.-1.0 file caused the problem so i replaced it with an old backup file.. and it worked
