My other questions is, if it hasn't yet switched to 1.6.1 is it safe to change back to craftbukkit 1.5.2 or is it to late already? (I didn't realise my friend set it to the dev build when he first made the server)
Those are my options btw. Just as extra info we do run quite a few plugins so needs to be highly compatible.
Myself and many others have been on since it said 1.6.1 in the jar selection window (and it's a foreign host so it's not some local thing) but I've always used a 1.5.2 launcher to access it, the other way I know is there are no horse eggs
There is also a problem where, mainly when no one is online, it says the server is offline despite it being online (and it has been online for at least 24 hours in a row without a restart for updates, it wasn't just after an update) and I'm wondering whether this might be linked to this. It doesn't always show offline, but there is a pretty high chance it does, almost always when all people are offline.
It is an online host and this is the first time we've been through an update so I'm wondering if we need to delete the jar? It can't just take a restart as we've had 1 or 2 since the console started saying 1.6.1 in the selection and it is definitely still 1.5.2.
I've also been hearing that 1.6.1 is quite buggy (we have craftbukkit dev as that's what my friend put it on when he started it, rather than recommended so I'd like to switch to the recommended build if safe but I'm not sure how I'd go about doing that, whether it's a simple as a dropdown window (see picture above) of if I'd need to delete the jar etc, I deal mainly with the plugins side of things btw.Minestatus also says it's 1.5.2 btw
The server has to be restarted to use the changed version. It doesn't magically patch in the new jar file.

Bukkit for 1.6.1 is still in dev (as you stated) and it's slowly adding and improving support for 1.6.1 features via the API. One problem is that plugins might not support the new features, and if a plugin uses NMS code then it won't work at all until it is written to specifically support 1.6.1.
Try to manually install the craftbukkit.R0.1BETA.jar through FileZilla. Even though you have it selected under mods, it still might not actually be installed.
Check your minecraft_sever.exe is it minecraft_sever 1.6.1 or minecraft _sever 1.5.2.. If it is delete the 1.5.2 and install the 1.6.1 or 2 and place it in the folder again by this you have to do everything in the sever you did b4..
