I want to play 1.3_01 Beta with the too many items mod but whenever I try to launch it, the launcher downloads a clean jar file of that version causing the files for the mod to be deleted in the jar file which means when the game loads, I don't have the mod. Is there a way to disable this so that I can play the game with the mod?

If I understand correctly: You've downloaded Beta 1.3_01 extracted the version, modified it to add TMI and re-added the new version but when selected MC downloads and runs the vanilla jar? If that's that case: have you selected the modified version that you added as what you want to run under your launcher profile options? And if yes how, precisely, did you add TMI to the modified version? From what your saying it sounds like either the game isn't loading your modified version OR your version is not modified properly and references the vanilla .jar which is causing the game to download the missing asset so it can function as it should.
I've downloaded the version from the launcher. I then open the jar file of the version in Winrar, copy the TMI files to it, delete the META_INF folder to get the mod to work and then launch that version. But when I launch it, the launcher thinks that I haven't downloaded the version so it redownloads it and overwrites the one I modded since I'm modding the vanilla and there's no way to select which jar file I want to use so when I play the game, I'm playing the vanilla version. All I'm doing is what you would have to do back in the day so if there was a way to use this version of Minecraft with the old launcher, the game would be modded.

I get what you're doing but it sounds like you're missing a few steps. First and foremost you can't just edit the .jar. With what your're doing you would want to copy the version of MC you want to alter then rename it something like 1.8_TMI so now you have not only 1.8 but a 1.8_TMI in your versions. Open 1.8_TMI and rename both the .jar and the .json from 1.8 to 1.8_TMI and open the .json file and change the version listed there to 1.8_TMI (It is important that the naming be identical across all files for the .json to reference the right .jar and for it all to work together). Once you've done all of that you can add the TMI assets to the .jar archive and delete META_INF. Now that you have a brand new (completely modified) version called 1.8_TMI you'll want to select it for use in the launcher. Fire up minecraft and select Launch Options, from here you can modify an existing profile or just make a new one for it (if your only profiles are 'Latest Release' and 'Latest Snapshot' you'll probably want to add one). Select the profile and the second option lets you select the version to use and your 1.8_TMI should be there for you to select. As long as everything was done properly this should have you playing TMI on your newly modded version.
(Just using 1.8 as a number placeholder- should work for any older MC)
