This has been happening since 1.9 I think. Whenever I load Minecraft itself or a Minecraft world, it causes extreme, computer-wide freezes. This could be my processor, but it didn't always happen. The video below shows these spikes when loading a world.
A workaround to this is to change the affinity of Minecraft in task manager to not use core 0 on your cpu. You have to do it every launch but it should prevent the lockups

CPU: i5 4670 3.4GHz
Ram: 24 GB DDR3
GPU: MSI GTX 970 4gb
running on HDD
