I tried posting this a while back on the Mojang bug tracker hoping it was a bug and haven't got a response. So i'm hoping someone smart can give me some ideas on how to solve my problem before update aquatics full release on Wednesday.
So the world im working on was created in 1.12, and I have used MC Edit to do bulk work building large scale builds. This world is intended to be my servers new world for update aquatic. I gradually moved into snapshots when those became available and the bulk of my MC edit Needs were gone. The world has been gradually updated into each and every snapshot, minus a few early ones. Somewhere along the line water mobs stopped spawning, (Squid, Fish, Dolphins, Turtles.) Drowned seem to spawn just fine however I've only seen one spawn naturally.
I've been googling for weeks to try and find solutions, I have tried toggling the gamerule doMobSpawning and land mobs don't seem to be effected. Animals respawn, monsters and the phantom also spawn naturally, it is only the water mobs as far as I can tell.
My hope is when I move the world to the server that might solve the problem as I remember each time I did so it respawned animal mobs in areas that were cleaned up by hunting.
I hope someone smart out there can give me new ideas to try. Thank you.
If its a bug then all you can do is wait for the fix, if you reported it you can read the response from the bug team on the tracker and see what the answer is to it there
A regular player responded to my bug submission, (that I submitted several months ago). Turns out if you have a lot of pet fish at spawn, such as in an aquarium, it will prevent any more aquatic mobs from spawning anywhere else in the world. Since spawn is always loaded, the game thinks there's enough fish in the world and won't spawn anything else. So I killed all the fish in my aquarium and fixed the world. I have bigger aquariums elsewhere in the world that are not effecting the world. So I thought I'd share my findings in case anyone else has this issue. (and I'm sure there will be because how many of us want to make aquariums at spawn?)

Apparently in 1.13.1 they've fixed this problem where fish spawned from buckets no longer count towards the world fish count. We'll see!
