Well that is how the normal textures for minecraft are. Except minecraft makes the black parts transparent... So something with your minecraft could be causing problems with transparency.

Do you have Optifine? There was a recent bug that caused chests to be unopenable, and I think that could also be messing with the textures. The newest versions fix it.
Other than that, I have no other ideas as to what could cause this.
