Hi guys I wondered if someone could explain something to me. I was watching my 'home made' village from afar and one of my villers died for no apparent reason, any ideas?
No there is no way for zombie villagers, or other mobs to spawn inside the village.
There were no mobs around at the time of death.

Slabs, crops, and farmland are all "transparent" blocks, they shouldn't cause suffocation. What was the villager standing on/near?

I did some CraftTweaker scripts for Mystical Agriculture. They fill in a couple of small gaps in MA, and also let you make or duplicate not only vanilla plants, but the blocks, plants and wood from Quark and Biomes O'Plenty. Also spawn eggs for most vanilla mobs! The scripts are here on Github.
Could be MC-2025. It's been in the game for years, some savvy players in the comment section claim they know how to fix it and have even provided code to do so but new game updates come around and nothing changes.
Yeah, check out that "Affects versions" list. And I have a sneaking suspicion that the 1.4.2 start represents when the bug tracker was introduced. This might well be that, if they were near a wall when they died. It doesn't help that villagers have no will to live, and won't move away from a suffocating block even if they could.

Villagers take 2 points of damage before moving, repeat it enough times(plus them falling or zombies) and they will be dead

It didn't depawn, I saw it take damage and die. When they despawn, they simply disappear.

He suffocated? Cactus? water?

I can see no reason for suffocation. They had no access to the water and only wheat, no cactus.
