I couldn't find anybody else with this problem, when minecraft is running on my Ubuntu machine (14.04), you can alt-tab to other programs (i.e. browsers), but can't use the mouse at all. Minecraft seems to be running ok, but you can pop over to your browser to check email or whatever.
Any idea what causes this?
I just upgraded from OpenJDK7 to Oracle Java8, no change.
Hmmm, that previous I got from the tab in the launcher screen; after clicking play the launcher goes away and I don't know how to get it back. I did find ~/.minecraft/logs/latest.log, but that seems to be a different log; if this is not what you're asking for, please let me know how to find the right log, thx!
I started up the launcher, clicked play for a 1.11 profile, went into one of the saved worlds, alt-tabbed over to a browser, did a few ineffective clicks, alt-tabbed back to minecraft, and then shut it down.

A little more clarification; minecraft seems to be stealing the mouse from the OS. If you alt-tab away from minecraft, and then click and come back, the clicking doesn't affect the other apps, but when you alt-tab back to minecraft you can see that your clicks may have affected minecraft, i.e. chosen some random save file or tried to connect to a lan or something.
You can still use the keyboard for other apps, like type into xterm, or ALT-num to switch tabs, spacebar to start/stop youtube vids, etc. You can still roam with the mouse, just not click. For instance you can raise ubuntu's autohidden launcher sidebar, just not click on any of the launcher icons, it immediately autohides again.
Also, this problem started happening ("for no apparent reason") when we had OpenJDK7 running, it had been going fine for at least a year. To try to solve it I installed Oracle Java8 (apparently I can't install OpenJDK8 while still on 14.04, I would need to upgrade to 16.04)
Nono, its something trying to replace Xorg(which is very outdated at this point), but its a little buggy when trying to support software written for X11

I thought maybe I needed to change Ubuntu's mouse/focus settings, but that didn't help.
Then I figured out that when I set minecraft to fullscreen:OFF, then it works fine (but when you fullscreen the window there's still a title bar all across the top). fullscreen:ON is when the problem occurs, minecraft steals the mouse so that if you ALT-TAB to any other app, you can roam the mouse, but not click on anything.

Have you tried upgrading to 16.04(or 16.10?), also, are you using Wayland?

Never heard of Wayland before, googled it, I guess I'm probably not. Haven't tried upgrading to 16.04.
I do have another laptop in the house that is 16.04, I guess I could try installing minecraft on there and see how it does.

Im thinking it might be something that is no longer compatible with 14.04, packages there are really old at this date
