First, my specs.
OS: Linux Mint 18
Cinnamon: 3.2.2
CPU: AMD Trinity A8-5500
GPU: Integrated R7 7560D using Gallium 0.4
Kernal: x86_64 Linux 4.4.0-53-generic
RAM: 7 Gigs (8 Gigs Total)
Now that I got all that out of the way, let me continue to the issue.
So, I usually play my game in fullscreen, but since I only play on a single monitor, I do not happen to have another monitor to use, so I sometimes use Minecraft in windowed mode.
However, if I start my Minecraft using more than 1 Gig of RAM, the window will most of the time glitch, giving just a glitchy look of the screen. This only happens when I try to F11 out or in the game with more than 1 Gig of RAM. This does not happen with just the default JVM arguments. I usually have to close out MC and restart the launcher a few times before I get it working.
This brings up another issue. If I try to alt-tab out of the game when in fullscreen mode, I am unable to interact with anything other than Minecraft. It is like a glass cover over the desktop that only inputs to minecraft. I have to f11 out and use mc in windowed mode, which is only slower.
I don't know if these are common issues, or just issues to me. Thanks in advance.
fullscreen mode on linux is generally buggy. for example, when i play fullscreen and swipe in one direction too quickly, i end up with my mouse on my second monitor and the game paused. all i can imagine is to play around with the drivers (nouveau <-> nvidia) or simply play windowed.

I use AMD open-source drivers and there isn't anything I can configure since the driver is limited. I can't use proprietary drivers due to canonical not making one for Xenial.
Sadly, I cannot. My screenshot tool will not let me take a screenshot of the entire screen when this occurs. I am sorry but I can try giving you a descriptive sentence.
It looks like your desktop, or whatever window is open behind minecraft, with a glitch effect added to it.
I hope that kinda helps.
just one more idea: try different window managers (like marco, compiz etc.). i don't know which part of this whole fullscreen-thingy is managed by them managers and wich one directly by the x-server, but if you have too much time, this is where you have to start

MCOfficer summed it up. While Linux is a great OS, it often sucks for gaming.
