This is probably the weirdest thing I've ever encountered.
Long story short, I downloaded and installed Pixelmon for 1.8.9 using the Pixelmon Launcher, and it wasn't running smoothly, so I removed that mod along with the launcher. I noticed that some of my games for the 1.9 and 1.10 versions were super laggy suddenly, which had never happened before. So, I completely removed Minecraft, forge, Pixelmon, from my computer. COMPLETELY REMOVED. I reinstalled Minecraft.
For some reason, any version of 1.9, and any version of 1.10 will still be super laggy. But 1.8.9 and below run perfectly fine as if nothing happened. I tried uninstalling Minecraft and reinstalling it a second time, but the problem still remains. I have combed my computer up and down, left and right, and I swear to you that Pixelmon, forge and the old Minecraft are NOT on my computer anymore. So why these versions only? Is this a bug with these versions where after you install a mod, these versions get laggy, even after reinstallation? That makes no sense, because uninstalling Minecraft and all versions and reinstalling them is supposed to be a fresh installation with fresh files and remove all previous issues.
I am 100% sure this has nothing to do with my operating system or my processor. For the sake of being informative, I have Windows 10, and an Intel core i3 processor.
Did you ever get this sorted out? I am having the same issue. Was able to run FTB Unstable, took a break and played Pixelmon for awhile, came back to my Unstable world and it was completely unplayable. No crashes, just SUPER slow.
