Bear with me, I need help understanding what happened to my save file and I need to explain as detailed as possible as it is a somewhat complicated situation. So a few years ago in 2014, I started up a Minecraft server that was exclusive to me and my girlfriend. In the world for our server, I've planted some of those giant mushrooms near our 'home'. Around June 18, 2014, it was a special day of ours so we decided to remove the giant mushrooms and built this giant zen garden; the biggest and most time-consuming thing we've built. Take in mind, this was a vanilla world and the version was up to date. A bit after this date, Minecraft was getting updates. For some reason I had major issues knowing how to update the servers. We managed to play some time in 2015 (I found a solution) and stopped the game after finding one of those underwater fortresses. Now keep in mind, at this point we have left our 'home' and made progress in the game.
However, future updates became difficult since I had some issues with a new modem I got installed later on, so we actually held off on playing the game for a long time. I tried many things and have made many copies of our server files in order for me to figure out how to update the servers over the 2 years. So a few days ago I decided to try updating the servers again and finally figured out a solution and got it working nicely. Me and my girlfriend finally returned back to our 'home' (since our last save was apparently at an underwater fortress) and realized our zen garden was gone and there were just those giant mushrooms that we had prior to building the zen garden. I even tried to salvage all the copies I had of the older servers and they all seem to not have the zen garden. What kind of files should I be looking for to find out where the zen garden went? Is it possible that updating somehow erased it? It's also possible that I accidentally deleted way back when I was learning how to update my server. But it's strange how only the zen garden seems to be missing. Everything else is there. It is possible that I messed up somewhere, but I don't understand how I managed to update an older server file and actually play with my girlfriend in 2015 without noticing it gone, if it even was gone back then. By the time we finished building the zen garden, I was certain there was only 1 copy of my server and eventually made duplicates as I tried to figure out how to update servers. I looked through all the folders and files for all the copies of old servers that I managed salvage. Basically, the closest date a file has to June 18th seems to be June 9th, and then it skips to the year 2015 because that's when I was able to play again. So I'm somehow missing the saved data in between. Any tips??? It means a lot to me and my gf and it is nearly impossible to recreate how it was before. I want to play and enjoy but so many things keep ruining the experience
Copying a world can possible corrupt the data as using it. Also game updates have a tenancy to corrupt world data since the world needs to write the new updates world information and resources depending on what that is. World corruption to my knowledge cannot be fixed and will have to be reset or rebuilt.
Thank you for the response! But can the corruption actually reset certain blocks on a map? If some random structure replaced my zen garden, then sure it would be more obvious what has happened, but somehow it's back to the same mushrooms I placed there prior to building it. The mushrooms were not naturally there, but I planted them myself. Everything else we have built is still there. Only the biggest and latest creation (back then) is the missing one, so it confuses me how just that structure itself is gon. Everything we built is very close to the initial spawn coordinates and even in the latest version (1.10.2) there are no new biomes or structures anywhere near this area. Again, it may have been some manual error on my part, but I just really want to make sure on whether or not that is the case.

Is it possible you rebuilt the mushrooms? or that you reverted the save a long time ago?

there are two possibilities,
you accidently saved or forgot to save the wrong save file
the chunks were damaged and regenerated by minecraft (this normally only happens when you are using mods or MCedit)
other than that it seems to be gone :C
