What is the y-coordinate of the ground (as displayed in F3 when standing on it)? This appears to be a vanilla client-side bug (lighting appears to be correctly calculated server-side, so mobs should not spawn; this issue affects singleplayer as well since it runs an internal server) that occurs when there is an empty chunk section above or next to one that contains blocks which are lit up with blocklight; it will occur whenever the ground level is a multiple of 16 with no blocks above this point (some can be below) across an entire chunk or there is a wall similarly adjacent to an adjacent chunk section along multiples of x/z = 16.
The only permanent workarounds that I know of are to raise or lower the ground and/or shift walls by one block or use a mod that fixes the faulty code, but I do not know of any (the bug report was from a user who fixed it themselves; I've seen it in 1.6.4 so it is a very old issue unrelated to any newer versions).

So, whenever I created this world, I substantially added some buildings with MCEdit. That's all!
However, when I wanted to add some lights on the ground, it flat out didn't work. There was some issues with the lighting.
Updating the blocks "worked". Whenever I re-logged or just reloaded the chunks, they came back.
I really need help fixing them 'permanently.'
