Why are you modding with the ancient way? Any reason you aren't using forge? You need to make a new version if you don't want it to be overriden.
because the "ancient" way is the only way to mod older versions. Either way, forge HATES my computer, and is a power hog (atleast the last version i can run.) I figured out how, i just took an older JSON file (not minecraft version wise, but launcer version wise) and set it up for this. I have a feeling microsoft is trying to make you pay for mods.
There's a bug in the current launcher that causes it to always re-download the jar file unless some new, obscure config option is corrected. Don't know which one.
Use a custom launcher. They're loads better anyway.

This is also really un-trustworthy because chances that you have another version with the EXACT json you are looking for is so small its almost unlikely. If that version is non-existant, try finding the closest versions if you try doing this, but too far will end up in an error... Like release-release, beta-beta, alpha-alpha, snapshot-snapshot, infdev-infdev, indev-indev, classic-classic and so on.
EDIT: What do I mean "and so on" I literaly just listed all the existing version types
I install a mod the way im supposed to,
Rename the files, rename the json thing, and delete meta-inf.
BUT
Minecraft keeps erasing the jar and replacing it with the original versions!!! What??!?!??!?!
The mod itself gets erased aswell. Is anyone else having this issue????

Try MagicLauncher, it worked pretty good for me for pre 1.6 modding.
