I believe it's do to modded plants from biomes o plenty. The modded plants are showing up as End Rods. I'm still searching for a 1.7.10 version of MCEdit, does anyone know where I could find one? Is there anyway I can remove the light?
I'm pretty sure the issue with End Rods is with MCEdit; in other words, the mod they are using uses the same block ID as End Rods in 1.9 so that is what MCEdit thinks they are, even if that is not correct, and as a result it also thinks they should be producing light so it incorrectly lights up the area.
That said, you can get an older version of MCEdit (stable release 0.1.7.1) here; this is the version that I still have myself and have made well sure to make a backup of it since there have been many changes to items and other NBT data since then that make newer versions incompatible with 1.6.4, the version I still play on (even the older versions listed here have a warning about chunk corruption due to the item changes in 1.8; note that the item format was changed in 1.8, not 1.7, as suggested there, so 1.7 has this issue as well):
Note that unknown mod blocks (and even a few vanilla blocks from as far back as 1.5) will show up as purple blocks ("Future block") but it will correctly handle most modded blocks and items (there were no major changes to the vanilla NBT format until 1.8, when item IDs were saved as strings instead of numbers, then things like mob spawners have new NBT tags, attributes, and so on), although if you have any mod blocks that produce light you'll experience the opposite problem (i.e. they will no longer emit light). This only affects chunks that have been edited though, including relighting chunks. Also, it is usually easier to fix black areas in-game than the other way around; placing a torch should cause the lighting to be fixed.

TheMasterCaver's First World - possibly the most caved-out world in Minecraft history - includes world download.
TheMasterCaver's World - my own version of Minecraft largely based on my views of how the game should have evolved since 1.6.4.
Why do I still play in 1.6.4?
