Edit: Turns out the problem was more-so a problem with windows and wasn't entirely Minecraft. After an extra hour or two of trying to find a fix the problem finally seems to be resolved!
So I booted up Minecraft today for the first time in a few months (I had taken a break from the game) and when it loaded up I noticed I had a huge issue that I haven't seen before. Upon first glance it seemed to be running normally but whenever I clicked my mouse (specifically left-clicking) the screen would flicker completely black. This happened in both full-screen and windowed mode, in both the menu/startup screen and in game (not in the launcher though). Also, whenever I left-click a few times in fast succession it brings me to my desktop and makes it impossible to get back into the minecraft window, also when I'm in windowed mode and I click out of the minecraft window it's then impossible to get back into the minecraft window without alt-tabbing (alt-tabbing doesn't even work all of the time). I also thin kit's worthy of noting that when mi in windowed mode the "X" in the top right of the window continuously flashes and doesn't stop. I've adjusted all of my settings, restarted my computer and uninstalled/reinstalled Minecraft several times but the error keeps occurring. This error/bug also happens in all versions of Minecraft that I've tested (1.9, 1.8 etc). If anybody could give me any tips on how to resolve this it would be much appreciated.
