This glitch with the insane redstone lag was apparently fixed on one of the last snapshots, but it is still present in the final release. I am playing in my Minecraft Brawl PvP map, which worked perfectly fine in 1.8.9. Running it in 1.9 shows a MAJOR difference in performance.

As you can see from this log, I get a warning stating that the internal server "Can't keep up!" and that it skips 592 ticks. In the game itself, everything is acting like I'm connected to a very laggy server(network lag, not fps lag). I would like to know why this is happening, and when it will be fixed. Also, before you go telling me to use the new redstone stuff, I have tried that too, and the same thing happens like if I have the /fill clocks. Also, here are my computer specifications if you need them:

This is most likely due to your cpu being below the recommended requirements. I would recommend getting a cpu that at least has 2.6Ghz.

Why even re-do the redstone system completely to the point of it lagging on lower-end PCs? Meanwhile, how you post has a major impact on what kind of help you get. If it was fixed in a snapshot, which one? Maybe you should file a bug.
