I started my 100% vanilla hard-mode large-biome survival world on July 2, 2014. Since that time, I've had several mobs copy in perhaps five "events." For example, I have a horse I named Kitt using a name tag with golden armor. One time, about a year ago, upon returning to one of my bases, I found another "Kitt" with gold armor. Then, I noticed most of my horses had a "twin." So, I led them all out to a nearby plains and set them loose. That wasn't the last time it happened.
Today, at my main base (which is around a kilometer away from the aforementioned base), I went down into my treasury, which is annoyingly located in slime chunks. There, I have posted four iron golems and named them all with name tags.
Now, there are five with two sharing a name. Very frustrating.
However, this is actually now a "divergent" timeline. Today, as I said, I entered my treasury, but I found only two iron golems. Of course, the treasury is very well lit. All doors are iron. There are no hazards other than slime.
Could both of the missing iron golems have been killed by the other two while they were killing slimes? "Friendly fire?" That seems like a highly unlikely scenario to me, but one that might be possible.
Before I came up with that idea, I loaded a backup save from last night and was happy to see all four of my golems functioning.
However, like I say, that's when I noticed five golems, unfortunately.
I'll admit that I'm very sentimental. I have not enjoyed releasing named horses into the wild, especially my favorite companion. But, this issue with the iron golems is even more frustrating. Copying is one thing. Disappearing is quite another. I can't imagine losing one of my best two horses.
Why are my mobs copying? Is there something wrong with my chunks?

There was a snapshot bug that made iron golems attack anything that moved (including villagers), but I dunno if that was pre-1.8.9 or post-1.8.9. It's since been fixed, of course, but if you were regularly updating through the snapshots--and it was a pre-1.8.9 one--you could've suffered it.
Disappearing mobs typically disappear because they suffocated in a wall (resulting in death and drops on the floor that expire after 5 minutes) or suffered a falling-through-the-world glitch (falling through solid ground into a cave below or even into the void to die), rather than directly being deleted. A similar scenario lets them physically move to freedom through transparent blocks like glass.
If you are sure they were outright deleted, you may have some chunk corruption. Etho had a classic issue with it when working on Project Pokemon (he was collecting 1 of each type of the old villagers, if I recall), the chunk his work was built on kept resetting itself to an old save version.
Like I say, the backup save was from last night and I noticed the disappearance this morning, so it couldn't have been a version issue (I also only play release versions with this world).
I do think I may have an issue with chunk corruption, but I know very little about it and I don't know what, if anything, I should do.
Attached are some pictures from January and February of last year, version 1.8.1. Notice the dark one is looking at the treasury, which is where the golems currently are. Back then, I quit the game, restarted my computer, and everything appeared fine after that.
The horses shouldn't have been affected, though. They were close, but not in the apparent area of effect.

Well, just to start off the golems can be killed by slimes (or could in 1.8.1 at least, not sure if it changed). I think only large slimes can kill them though. Despite that I have noticed a lot of random deaths of mobs in 1.8.9. I don't think they're outright disappearing but rather glitching in weird ways into walls and causing them to die.
For instance, recently in my world I was sitting afk in my cave base near where I had a large group of villagers, I was tabbed out of the game but it was unpaused and I could hear everything going on. Randomly, I hear one of the villagers taking damage, so I quickly tabbed back into the game and tried to run in and save him, but it was too late. There wasn't a single hostile mob in the area, and the room is large enough to where the villagers weren't jammed up in a tiny hole or anything like that and possibly glitched into a wall. This has actually happened multiple times recently and I've lost quite a few villagers. Oddly enough, I had some horses nearby on the surface. Each time this has happened, right around the exact same time I noticed the villagers missing, a horse has gone missing as well.
So maybe you're experiencing this same sort of glitchy mob behavior like I am. Just really wish I knew what was causing it so I could fix it or at least do what I can to minimize the deaths. I've lost a couple good horses already because of this and most of my cleric villagers which had good rotten flesh trades.

Yeah it really sucks. Not sure what's causing it. In the past I've had similar issues where if you had a lot of mobs grouped up and then the chunks unloaded, sometimes when the chunks would load back up they'd go through walls and either escape their pens or die. But it seems like in this case it's happening while you're in the area and for no real cause that I've been able to figure out at least.
What's confusing me even more is that its happening now, but when I originally getting the villagers in a temporary infinite breeder, for days while I was breeding them up there was absolutely no issues with them glitching or disappearing, and that was about 20-30 villagers locked in a 1x1 area, pretty much in prime condition to cause glitchy behavior. The ones I moved into my iron farm which has 2 1x1 holes which each is holding ~20 villagers hasn't had any issues, and the same thing with my cow farm which has ~40 cows jammed up in a small area. Nothing has happened to any of those farms at all.

If you are observing missing chunks that won't load even when you walk up to them, that is a sign of world corruption in my experience. Have you ever had the client crash while playing that world or a power outage? If the world doesn't close properly errors creep in and weird things start happening.
You might try uploading a copy of your world to a file host and then PM Ritter_Kaldor with link to your world. (from this thread: http://www.minecraftforum.net/forums/minecraft-discussion/discussion/297844-official-corrupted-save-recovery-thread?page=104 )I can vouch for him being helpful and very good at analyzing and making worlds stable again. His english is a bit broken because I think he is german. However not sure how active he is anymore, but if he does come on occasionally and has access to a link for your world he might take a quick peek and help you.
If the world gets so bad that you just can't stand it anymore, you might just create a new world with the same seed and then use a world editor to import your important builds back into the world. I would avoid importing whole chunks, but instead would put a bounding box around the build and just pull out what you want and place it manually back into the new world. In my limited experience if the chunk is corrupt the world editor will not be able to read it or will flag it as corrupt, but best to avoid importing whole chunks from a world with issues.

I had been noticing a lot of lag and some chunk errors for a little while due to my old PC sucking and overheating and then crashing relatively often. Eventually it going to the point where the lag made the save completely unplayable and then soon after the game starting having regular crashes while playing that save. He fixed it right up for me.

It appears as though my backup on Jan. 16 had all my horses with only maybe one or two copies, but that's so long ago that I don't think I am willing go back that far. I hate that I never noticed.

I think MCEdit can see entities in game, you may be able to see if they exist with that. As far as getting them back.. well there is the /summon command with all the data tags and everything. If you can figure out how the data tags work you can try to summon one in that's at least very similar to yours.

Now, I can play 1.9 on my main world, so I'm happy about that.
Quickly, I jumped into 1.9 on my main world and took a look around.
All the copies of both horses and golems are thankfully gone, which also confirms that I have my original first horse, Kitt (who unfortunately took a half-block hit to his jump in 1.9). However, one of my golems is also missing.
I'll have to do without the golem and I'll have to imagine that age has taken its toll on my favorite horse.
All things considered, Ritter and chalk the issue up to crashes. I'm content with that.

I tried it with terrible results. I gave my wife my glasses for a second, a creeper showed up and now my wife is pregnant.

Not sure if I'm happy that there is no chunk corruption, or if I was hoping there was something he could fix without rebuilding too much.
