So I've tried everything I can think of and I'm starting to get super frustrated so bear with me if this is ridiculously disjointed

So far none of them are conflicting or crashing.
My main world I'm playing this mod with has the gamerule "naturalRegeneration" stuck to false. I cannot use console commands to change it, and none of the mods are causing it from what I can see, because all of my other worlds still have naturalRegeneration set to true.
When you say that commands do not work or can't be used, are you getting a message like "You do not have permission to use this command"? If so, you have cheats disabled and to enable them click on "Open to LAN" in the pause menu and enable cheats, then the command should work (cheats will only be enabled until you quit but any changes made to gamerules will remain in effect).
If for some reason that doesn't work (make sure it is properly capitalized, though you appear to know that) you can try using NBTExplorer to change it to true by editing level.dat (under "GameRules"). Make sure to make a backup just in case.
If that still doesn't work (make sure the game is closed before you edit it, this should be obvious but just want to make sure) it may be an issue with one or more of your mods; I'm not familiar with most of your mods so can't say which ones might be the problem.
