My very very old world, around 2011, is more or less gone as they are replaced by new stuff from 1.8. All the old chunks are gone. Is there a way to retrieve it? i still have the log files and stuff, basically the whole server folder.
Was this world last played in an early Beta version? If so, modern versions of the game can't read the files and if you loaded the world in 1.8 it likely created new chunk files - though the original files should be untouched since the game saved them with different names.
That is, prior to Beta 1.3 the game saved each chunk in its own file, and from Beta 1.3 to release 1.1 it saves them in region files with the extension .mcr; modern versions save them as .mca; you can tell whether your world is old enough to use the former if there are many, many folders with odd names like "1f", "18", etc containing multiple similarly named subfolders, then finally a lot of .dat files (note - check the region folder for .mcr files since you may have already converted it once).
If you try opening a Beta 1.3-release 1.1 world in a modern version (e.g. 1.8.9) it should say "must be converted" in the save menu and will automatically convert it; the original files will be kept so if the conversion process fails for some reason it is possible to revert it but as long as the world wasn't modded there shouldn't be any issues aside from biomes being incorrect (biomes were not saved with the world until release 1.2; the game will apply the current biome map when converting the world). In order to convert a pre-Beta 1.3 world you have to first load the world in Beta 1.3, which will convert it, then load it in 1.8.9, which will convert it again.

No; Beta 1.3 will automatically convert the world from the alpha level format to the region format - then you can use any version since 1.2 to convert it to the modern Anvil format (even the latest versions still have the converter built-in, this explains why you may have seen it display "converting world" when creating a new world; there is actually nothing to convert but it still creates a level.dat_mcr file which is a copy of level.dat in the pre-Anvil format).
The map was around 1.8.1 Beta. I not sure which version was minecraft when i opened the map, but I know there are those new flowers, with the rose removed. They did not ask me to convert the map at all, I went into it and there are new chunks all around me. We(my friend) had an older backup which we opened and I tped to the coordinates(of the backup) on the lost map but the new chunks replaced everything. Basically my old world became totally new chunks. Was is maybe because I opened it with bukkit jar instead of the vanilla minecraftserver.exe?
Also, I'm wondering what the contents of the world folder look like, in particular, the folder named "region" inside, which stores all of the region (chunk) files; the game shouldn't just overwrite them with new files (in fact, a common bug is the game failing to delete them when you delete a world, and old chunks end up in a new world with the same name). The fact that you used a modded server might have something to do with it but unless you used actual mods there shouldn't be a problem loading the world in vanilla (note - this also includes loading a world in an older vanilla version - in ether case the game will encounter invalid blocks, items, or entities and can reset chunks as a result).
In addition, have you tried opening the world in singleplayer? That may be part of the issue; I know that singleplayer will convert an older map format but I don't know if the server will do it by itself. Multiplayer and singleplayer worlds are directly compatible with each other, at least since 1.3.1 but I don't think they actually changed the save format then (you may want to use a copy just in case).
