Hi. My friend has a vinilla minecraft SMP server that we play on. Our bases are very far away from each other so we thought we would get to eachother via nether. He made a nether portal and got to the nether and then I made one and when I went through my one I spawned in the nether but in my friends nether portal. When I went through it the portal took me to his base. How can I make two nether portals in the nether???
Portals work by distance searches. If a portal is "found" in the target area, you go there. If no portal is found then one is automatically spawned. Note that in the nether auto spawned portals can be pushed far away because of obstructions in the target area. These portals won't link back to the other gate but will cause an overworld portal to auto spawn as well.
So it's very easy to have a one way portal if your portals are poorly placed, or obstructed.
get you friend's x, z coordinates in the overworld by pressing F3. Divide these by 8. These number should be the x and z for his netherworld portal. Go through the portal to the nether. If his netherportal is not at these coordinates, destroy it and create a portal in the nether at those exact coordinates.
For your portal, take your x and z coordinates at your overworld portal and divide by 8 to get the coordinates for your netherworld portal. Go through your portal. If you still appear at his nether portal, walk through the nether to your netherworld coordinates and build a portal there.
If you have done all of this correctly, problem solved.
One caveat, if your netherworld portals are very close, your y coordinate may be a factor. If it is, make sure your netherworld y coordinates are the same as your overworld y coordinates.
Example, if his overworld portal is at 800, 64, -800 ... his nether portal should be at 100, 64, -100. If it isn't, destroy it and rebuild it at those coordinates. The y coordinate is not usually an issue so you may be able to ignore it.
The link above posted by Gerbil is still accurate and is where I learned about portals.

try destroying the portal in the nether and remake it by having someone go through its counter part in the nether this may or may not fix your problem

See http://www.minecraftforum.net/forums/minecraft-discussion/survival-mode/294462-nether-portal-science which is probably still very accurate despite its age.
