MC 1.8.8 PC w/ Spigot & no plugins on hosted server.

Intro:
I recently had some strange issues with mob spawning, lag, etc. It was recommended that I delete my plugins and install Spigot. My server host installed Spigot and my previous issues cleared up. But, I have one new issue I can't find any tutorials or help from my research.
Issue:
The items that are put into the "feed" chest are going into the correct item chest as well as the previous chest.
Example:
If I put 64 items of wheat into the feed chest, 44 will end up in the wheat chest and 20 will end up in the previous chest, the seed chest. If I drop 1 Wheat in the feed chest, that 1 wheat will go into the seed chest as well.
This issue is true for all my sorted chests. Seeds <-- Wheat <-- Bread <-- Potato <-- Melon... etc.
Checking System:
I have triple checked every hopper to make sure they are all at 18-1-1-1-1 and the below hopper has 1 correct item. This system uses a tower of droppers to feed the hopper line.
Fix Attempt:
It was suggested to me that this was a "Fast PC Issue". That given I sped up my server by removing the plugins the PC is running at a higher speed. The items that travel through the hoppers go too fast and cause this issue. Since I have a tower of droppers, I slowed down their output. I added 6 repeaters with full delays on each. I can see the items going into the first hopper at a much slower rate but this didn't solve the issue. The items are still being split between their correct chest and their previous chest. Since this issue is true for 64 items and 1 item, I don't think it's a "Fast PC Issue" but I'm not sure what to do next.

Hiya dude, check your issue was the same as mine, there is another scenario that can cause something similar, if a bunch of blocks arrive at the same time, they send out a larger redstone signal, however the outcome is slightly different, when that happens the chest before drops its hopper contents, and all items end up mixed up, this can cause a chain reaction and lead to several empty hoppers and one chest with mixed items. (the timer solves this too)
I only mention this because the fast pc was solved in 1.8.7

my issue is that some of items end up in the chest before it but not all the items. example: if i put in 32 wheat, 20 of them go into the wheat chest but 12 end up in the grass seed chest. i keep checking the hoppers to make sure they have 18-1-1-1-1 and they do. that doesn't change but the error continues. everything was working until i deleted the plugins and installed spigot. I'm running off a server hosting. I'm pretty confused by this so any suggestions will be greatly appreciated. I'm going to research how to slow the input. fyi, i tried just one item and it also goes to the previous chest. it's only multiple items that get split up in the correct chest and previous chest.

+Jeremy Larson Yea that sounds like a fast pc issue, try a 3 count redstone timer and a dropper to put the items into the dropper that feeds the batch of chests. It should still be fairly fast.

I built a system with a dropper tower to feed the first hopper, using "Virtually Infinite Storage & Sorting System!" by RedstoneInnovation. I added repeaters on delay so the items would travel slowly from the top dropper into the feed hopper. I used 6 repeaters with full delay but the issue never resolved. Since I have the same issue with 1 item, I think this might not be a fast PC issue or at least if it is, increasing the time between items isn't working. So I"m a bit confused. Thanks for the help and appreciate your time. I'm going to email the techs who run my server to see if they have any suggestions. If you do have anymore ideas, let me know, I would love to get my chest storage running correctly again.
